How to alter the modules included with the efi grub binary if using non default modules?

If using non default modules with grub-install --target=x86_64-efi --efi-directory=/boot/efi --bootloader-id=Ubuntu --boot-directory=/boot, updates can overwrite the efi loader and potentially break boot.

Which configuration file is in charge of this when an update auto regenerate the efi file ?
